Can a guest extend mid stay?
Yes. The extension is checked against that exact apartment. If it's taken the following week, the extension is refused and you can offer a move before the guest has unpacked.
Can I take a deposit now and the balance on arrival?
Yes. Payments are a ledger against the booking, so a deposit at the desk, a card payment online and a balance on arrival are three entries against one total.
